Got IMA code several months back, Honda says need new batteries. Been driving it anyway, getting great mileage. Yesterday it stopped giving assist and charging. Indicator is one bar from the top showing almost fully charged. Auto stop is not working, however engine is starting normally so it's still starting the engine. How can I tell if it's charging the battery under the hood? When I am driving down the road, if I turn the engine off then restart, I will have either assist or charging for a few seconds. Any ideas on why it seems frozen and not charging or giving assist? Anything I can do besides get new batteries? Any help appreciated. I am at 188000 miles so no warrantee. If I get a new battery from Hybrid-Battery-Repair.com, I wonder if this will fix the problem?

If the 12 v. battery warning light is not burned out and it not illuminated, the 12 v. battery is being charged normally. Not all IMA battery problems result in the 12 v. battery not being charged. But if the 12 v. battery warning light illuminates, you could disconnect the BCM which should restore 12 v. battery charging.
You could disconnect the negative 12 v. battery terminal for a few seconds which will reset the IMA battery charge level to 0. Reconnect the negative terminal and start your car. This will force the IMA system to charge the IMA battery which could help a bit.
Have you reported the diagnostic trouble code that caused the IMA light to illuminate? Some IMA battery problems might be helped by balance charging the IMA battery (you need a special IMA battery charger/balancer to do that). Even if you end up buying a new IMA battery, regular balance charging will likely extend its life, so buying one now is probably a good investment.

Honda said in June they pulled P1601 code for IMA, but it didn't show up this morning. I disconnected Neg terminal and went for a drive. As for now, Charging, assist, and auto stop are working. Do you think a new IMA battery would solve most of the problems?

You reset the system. The car will eventually (probably fairly quickly) learn what the problems are and the codes will return.
Yes, a new battery will remove the P1447/P1449/P1600/P1601 errors. The rest are issues with your catalytic converter and/or O2 sensors (possibly broken/damaged wires in the O2 sensors).
The P1644 will probably go away, but if not, it's only another $100 to fix.
