We have a 2003 5 speed with only 48,900 or miles on it. We had the slave cylinder replaced a last year, but it's making that high pitched squeal again. Dealer is saying we need a new clutch. I've never heard of needing a new clutch after barely 48,000 miles. Does anyone have any idea of what else it could be?
Also, they want about $2000 for the new clutch-doesn't that seem high?
Any advice/ideas would be greatly appreciated. thanks!

I'd be skeptical of their diagnosis.

With the clutch out I am having a hard time envisioning anything in the clutch / trans that would squeal.

EDIT:

re-read your post. RUN RUN RUN away from that stealer. $2k is an absolute rip off.

Maybe check the tensioner pulley and the AC clutch pulley?

$2000 for a clutch? yeah... no.

if the squeal goes away with light pressure on the clutch pedal then its the throwout bearing, not even necessarily the clutch itself but while you're in there may as well replace it.

If you can get it to squeal while not moving I would suggest removing the serpentine belt temporarily and run the car briefly.

If the problem persists then you know it's not the tensioner pulley, water pump or a/c clutch.
