This is a 2000 manual tran with about 100K miles. I replaced the battery and controllers in March 2007. It's been running fine.
Yesterday the IMA light went on and I lost the assist/charge. (The car had been sitting for about a week, this was the first trip out since then.)
Read the code - the only thing showing was P0303 (misfire in cylinder 3). No IMA codes.
I pulled the 12V and did a reset this morning - the battery took very little charge (4 bars of charge for just a minute or so) until showing full.

Any ideas? Is the new battery dying now, or is something else going on?

P0303 is probably a wide gap on the spark plug or a weak coil. Swap the coil from #2 and see if it sets another code, probably P-0302. If it does then the coil is suspected. If it stays at 303 then the plug is probably your malfunction.
Sometimes you can get an IMA light without a code. In my opinion, the IMA battery probably got a "little" over heated because of the high charge being inputted to the IMA battery. Sitting for a long time is bad for the IMA battery.
